I'd write the letter explaining the entire experience, good & bad, then a separate letter thanking the helpful manager--one sent to his store, and a copy to his district manager, so that his kindness doesn't get lost in the negative issue. Even if the coupon-unfriendly store hates you forever, hopefully they'll at least be retrained on coupon policy as the helpful manager suggested, so if you can stand getting the evil eye you should be able to use coupons/get RRs there in the future. I'd shop at the coupon-friendly store as often as possible, though--better to get your deals & a good shopping experience too IMO.
